Can an option be added so that processes with custom affinity rules are not affected by ProBalance affinity adjustments, but still retain CPU and I/O priority adjustments?

Yes. As much as I hate to add another option, that's a reasonable request. I will reply again here when there is progress on this enhancement.

This setting is now available in the ProBalance Advanced Options dialog as of v12.4.0.9 BETA. It defaults to ON. Processes with CPU affinities that have been modified will not be adjusted by ProBalance affinity changes. Other ProBalance settings will be applied.
